How does an account get an External Account ID?
We have a company in our system with 2 different External Account IDs…

I am suspecting this could have been due to the data at the source, would advice to once check for any company at the source from where you are pulling data in Gainsight and see if that company/account has 2 or 1 external account id.
You can use Data flow Diagram in Gainsight Analyzer to check from which source the external id field are getting pushed into the Gainsight MDA object.This will help you get the source from where you are pulling the data.
