Currently when using custom colors in report builder you are not able to set all N/A values to the same color. You would need to set this up for each individual measure. The issue is we can't create custom colors on the field which might have more than 30 unique values.
This becomes a problem when you are doing this for scorecards.

What is the object in question?
BTW in newer reporting, we do not count N/A or Null values in custom colors and by default, they all have the same color which is not a part of our color pallet. And you can customize them in custom colors. Does this sounds like a solution to the problem you have mentioned?
