Thanks for posting. Understandably, this is a bit frustrating.
The reason we have hide in reporting option in Data Management is because we have performance problems showing a lot of fields in report builder. There is no problem during query (report) execution itself and end uses should not be impacted in this scenario. In your instance, I would like to understand why you are hiding the fields.

The field was used on multiple reports as a filter field. It was no longer needed as we moved to using a different filter and the field was hidden using data management. When trying to go back to old reports that are rarely used where the field was not removed prior to hiding it, the reports would not open. The would sit their and try to open for multiple minutes. I worked with Gainsight Support and it was discovered that the reports would not open because the field had been hidden.
My suggestion is to have an error message of some sort show up so admins can go and fix the problem instead of the report just not opening and it being unclear as to why.
